Miniproteins can distinguish mature SUMO2 from SUMO3 (≥20×) in a conjugation-compatible mode

Claim: Designed de novo miniproteins can achieve ≥20-fold discrimination between mature human SUMO2 (UniProt P61956, residues 1–93, C-terminal GG) and mature human SUMO3 (UniProt P55854, residues 1–92, C-terminal GG) on matched preparations, via recognition of the N-terminal sequence differences (A2/S2, D3/E3, and the extra Asn in SUMO2’s TENN vs SUMO3’s TEN), and that discrimination can be retained on defined SUMO-conjugated substrates.
Reasoning: Mature SUMO2 and SUMO3 are ~97.8% identical; the β-grasp core through GG is sequence-identical, so selectivity must use the divergent N-terminal extension (or dynamics it induces), not the cleaved precursor tails (SUMO2 VY; SUMO3 VPESSLAGHSF) or purification tags. That N-terminal surface is hypothesized to remain conjugation-distal relative to the GG–Lys isopeptide.
Campaign design (planned / not yet scored as wet truth):
- Reciprocal campaigns: SUMO2-selective AND SUMO3-selective (BIOS Full: PXDesign + BoltzGen + RFd3 when Privy session available).
- Counter-screen: opposite paralog + mature SUMO1 (P63165) + ubiquitin (P62987).
- Mechanism variants: swap A2/S2, D3/E3, and Asn-length between paralogs; integrity controls vs precursor and tags.
- Milestones: M1 = free-SUMO discrimination only (must name remaining barrier); M2 = conjugation-compatible discovery endpoint.
Test / falsification:
- Fail if matched free mature SUMO2 vs SUMO3 binding does not reach ≥20-fold discrimination under the locked assay.
- Fail if apparent selectivity requires precursor tails, affinity tags, or contacts only available on free SUMO that disappear on defined mono-conjugates.
- Fail if reciprocal N-terminal swap variants do not move selectivity in the predicted direction.
- Fail M2 (while allowing M1) if free-SUMO hits lose discrimination on defined conjugated substrates.
Evidence (sequence/structure locks only — NO invented Kd, fold-selectivity, or wet-lab outcomes):
